I remember at the time speculating two possible endings:

1. 2/3 into season 8 I believed that Scully would have the baby and Mulder would believe that she died in childbirth. He would take the child with him and Scully would recover and realize that Mulder had left.

2. After seeing the episode "Alone" It appeared to me that M&S would leave together but Scully character would in some way keep in touch with the D&R characters to give them advice like a Deep Throat kind of thing.
